MAKING OLIGOS TO YEAST CHROMOSOME SEQUENCES
  1. Go to Gene/Sequence on SGD.
    Open Netscape, and Click on SGD site (http://genome-www.stanford.edu/Saccharomyces/)
    Click on sequence analysis and tools http://genome-www.stanford.edu/Saccharomyces/
    Click on Gene/Sequence (http://genome-www2.stanford.edu/cgi-bin/SGD/seqTools)
    Go directly to (http://genome-www2.stanford.edu/cgi-bin/SGD/seqTools)
  2. Choose a chromosome, put in coordinates and click on submit
  3. Click on design primers
  4. Look at sequence beginning and end for repetitive DNA or high AT content
  5. Click on submit
  6. Default Parameters will appear. Change optimum length to 25 and maximum length to 30
  7. Click on submit
  8. If no error appears, click on list all valid pairs. If error appears either go back and change parameters or change sequence.
  9. List will appear and can be saved as a text file in your folder. Name of file should be
    " primer pair …."

Saving PCR fragment as Strider File

  1. Use Back button on Netscape to go back to Web Primer: DNA and Purpose Entry in SGD
  2. Copy sequence in box
  3. Go to apple menu and open DNA Strider
  4. Go to file menu and open NEW DNA
  5. Paste in sequence
  6. Save as "sequence…." in your folder on Max

Printing Primer Pair List

  1. Open Word 98.
  2. Go to File and Open Text file that you saved from netscape called "primer pair….."
  3. Select all
  4. Change font to 9 point
  5. Move right margin to the right.
  6. choose Save as. Make sure file type says Word Document

To order primers.

  1. Go to genosys http://genosys.com/ordering/frameset.html
  2. Type in customer number (If no customer number use information below)
  3. Choose "mastercard".
  4. In box P.O. type "mastercard on file". Copy primer into appropriate box.
