- Go to Gene/Sequence on SGD.
Open Netscape, and Click on SGD site (http://genome-www.stanford.edu/Saccharomyces/)
Click on sequence analysis and tools http://genome-www.stanford.edu/Saccharomyces/
Click on Gene/Sequence (http://genome-www2.stanford.edu/cgi-bin/SGD/seqTools)
Go directly to (http://genome-www2.stanford.edu/cgi-bin/SGD/seqTools)
- Choose a chromosome, put in coordinates and click on submit
- Click on design primers
- Look at sequence beginning and end for repetitive DNA or high AT content
- Click on submit
- Default Parameters will appear. Change optimum length to 25 and maximum length to 30
- Click on submit
- If no error appears, click on list all valid pairs. If error appears either go back and change parameters or change sequence.
- List will appear and can be saved as a text file in your folder. Name of file should be
" primer pair
."
Saving PCR fragment as Strider File
- Use Back button on Netscape to go back to Web Primer: DNA and Purpose Entry in SGD
- Copy sequence in box
- Go to apple menu and open DNA Strider
- Go to file menu and open NEW DNA
- Paste in sequence
- Save as "sequence
." in your folder on Max
Printing Primer Pair List
- Open Word 98.
- Go to File and Open Text file that you saved from netscape called "primer pair
.."
- Select all
- Change font to 9 point
- Move right margin to the right.
- choose Save as. Make sure file type says Word Document
To order primers.
- Go to genosys http://genosys.com/ordering/frameset.html
- Type in customer number (If no customer number use information below)
- Choose "mastercard".
- In box P.O. type "mastercard on file". Copy primer into appropriate box.
